As long as the 3 timing marks stayed aligned after two complete crankshaft rotations, do not worry about it. I am sure the belt marks will realign at some point, but they are for installation...

See where the keyway is on the crankshaft? About 11 oclock. That is a reference point...

And when you install the belt and start setting the tension, use zip ties to hold the belt on the cam gears so the belt wont fly off. Don't forget to remove them.
